The Mission of Santa Rosalía de Mulegé was founded in 1705 by Father Juan Manuel de Basaldúa, on a land called Mulegé by the Cochimí natives.

Situated on the shore of one of the few rivers in the desert of Baja California, the mission was built surrounded by fertile land. A perfect watering system allowed agriculture and feeding for up to 2000 people. However, diseases carried by Europeans like smallpox and measles, swept away many of the natives who in 1768 amounted to less than 100.

In 1770 the Mission de Santa Rosalía de Mulegé was taken over by the Franciscan Order. Beginning of the 20th century the restauration of the church was initiated.
